Tony's a little taken aback by Gene's sudden vehemence. Oooh Gene, you know he loves it when you get all fierce like that.

"Let's try to avoid that," he says, halfheartedly attempting to turn it into a joke. "If that's what they're going for, they haven't worked it out yet. We still have time to figure out what's going on."

Tony's having a hard time getting too worried about this, either because the problem is too mysterious and abstract, or because he's still too brain-fried to fully process things. Gene's agitation is understandable, but it's putting Tony at a bit of a loss.
